Sharon,  It seems like a little baby was just ignored or the transcribers couldn't read the record
These passenger lists are sometimes very difficult to read because of faded scrawled writing on the original ships manifect
The only think I can think of is if you can get a copy of the surgeons report of the voyage if it still exists and that may have further info on this family
State library, state archives & Mitchell library are 3 to check for surgeons reports as they are kept in different places but they have them listed on computer in the family history section of State library, macquarie st. sydney
I am sure it is them with also the Mary Flanagan listed which clinches it
Poor little Bernard - not listed on his arrival and disappeared from the face of the earth for his death!
